I'm not sure about what you saw on Saturday afternoon or what it looked like on the TV, but at the game from section WB I can tell you some of the officiating was questionable at best.
Since Saturday's loss to Nebraska, some theories have popped up regarding the officiating at the PSU NEB game which anyone at or watching the game would agree was shameful. Phantom interference calls, terrible spots on multiple short yardage situations (when the replay announcers were confident it was a first down, the 2 times on the final drive where the clock continued to run when it should have stopped. Even Coach Bradley (still sounds strange doesn't it?) felt the need to mention something about it.
There are folks that believe that the officiating was bad enough that conspiracy theorists have caught notice. Clearly the Big Ten front office would not want Penn State to compete in or win the B10 championship (with its inaugural Championship game) given this year and the negative press the university has brought to the B10 not to mention what. Is it possible that the front office would conspire with refs to ensure that Penn State's road to a championship as difficult as possible? I say, possible yes, but probable, not really. In any event it'll be something to take notice of in the final meaningful game of the season if the Wisconsin game is close.
